Nanopore amplicon sequencing data (16S-ITS-23S rRNA operon, ~4,500 bp) from tomato root endophytic communities grown in a sterile hydroponic system, exploring the effects of humic substances and osmotic stress. Samples were analyzed to assess shifts in seed-transmitted bacterial communities in response to humic substances, osmotic stress, and their combination. A PNA clamp was used to minimize host DNA amplification, enabling species-level bacterial profiling.
