Sewage metagenomics is a powerful tool for the proactive surveillance of potential pathogens and disease outbreaks, enabling rapid response strategies for threats like COVID-19. To unveil emerging patterns in sewage microbial communities, a comprehensive understanding of the microbial composition of sewage is imperative. Here, we present a substantial longitudinal dataset originating from five European cities, consisting of 278 sewage samples, undergoing short-read metagenomic sequencing. Additionally, metagenome-assembled genomes were reconstructed for each individual sample and sampling site, providing a selection of 2,332 unique, high- and medium-quality prokaryotic species, classified using the Genome Taxonomy Database. Furthermore, we conducted Hi-C sequencing on a subset of the samples.
