Environmental 18S ribosomal RNA gene PCR amplicon sequence datasets and associated metadata. Contains Roche GS FLX 454 sequence data output files in *.sff format. Also includes *.csv files containing de-noised data processed using Amplicon Pyrosequence Denoising Program (APDP) and metadata describing the samples that were sequenced\nLineage: Micro-eukaryote biodiversity was assessed by pyrosequencing during summer and autumn at three sites that represent a flow gradient in the Murray River, Australia, towards the end of a ten year drought. Two sites (Hattah and Irrak) were in the river channel and one was a weir pool site (Mildura Weir Pool).\r\nWater samples and zooplankton net samples were collected from the open water, littoral zone and macrophytes at each site. The water samples were size fractionated at 2000, 500, 53, 1 and 0.22 µm. Pyrosequencing of the conserved 18S rRNA gene was used to detect eukaryotes\r\nWater samples were taken for phytoplankton identification, enumeration and chlorophyll a analysis. Measurements were made of incident photosynthetically active radiation, light attenuation, temperature and water flow. Metabolism rates were estimated from daily fluctuations in dissolved oxygen concentration in planktonic chambers in the river
