The R-loop is a common chromatin feature presented from prokaryotic to eukaryotic genomes and has been revealed to be involved in multiple cellular processes and associated with many human diseases. Here, we take the advantage of our recently developed ssDRIP-seq method to profile genome-wide R-loop levels and provided a first-hand R-loop atlas of Rice (Oryza sativa) at different developmental stages. Overall design: ssDRIP-seq in Oryza sativa. The gDNA was extracted from different tissues, and fragmented by restriction enzymes. By using S9.6 antibody, DNA-RNA hybrids were pulled down. Based on ssDNA library kit, the ssDRIP library was prepared and sequenced.
R环(R-loop)是广泛分布于原核生物至真核生物基因组中的常见染色质特征,现已被证实参与多项细胞生理过程,并与多种人类疾病密切相关。本研究依托新近开发的ssDRIP-seq技术,对全基因组范围的R环水平进行谱式分析,首次构建了不同发育阶段水稻(Oryza sativa)的R环参考图谱。
实验设计概述:采用ssDRIP-seq技术开展水稻样本检测。从不同组织中提取基因组DNA(gDNA),经限制性内切酶完成片段化处理;通过S9.6抗体富集DNA-RNA杂交链;基于单链DNA(ssDNA)建库试剂盒制备ssDRIP文库并进行测序。
