The ‘pathgen’ variable in the alr file is the sum of the genera that Atlas designates as ‘pathogenic and opportunistic’:

Escherichia-Shigella, Enterococcus, Eggerthella, Fusobacterium, Pseudomonas, Staphylococcus, Citrobacter, Campylobacter, Yersinia, Vibrio, Enterobacter, Clostridiodes, Salmonella and Sphingomonas
