We mixed viruses with at known concentrations to benchmark our amplicon-based sequencing protocol to measure intrahost virus diversity. We then explored its utility by sequencing Zika virus from cell culture, mosquito, primate, and human clinical infections and West Nile virus from naturally infected mosquitoes and birds.
