To investigate the whole-transcriptome effects of Calcium Homeostasis Endoplasmic Reticulum Protein (CHERP)/SCAF6 which specifically binds to the Ser2 of C-terminal domain of RNA Polymerase II, we established HEK293 cell line in which SCAF6 gene was knocked down by shRNA. We then performed gene expression and alternative splicing profiling using data obtained from RNA-seq of 2 cell lines (HEK293 Control vs HEK293 SCAF6 KD). Overall design: Comparative gene expression and alternative splicing analysis of RNA-seq data for HEK293 cells and its SCAF6 knockdown (HEK293 shSCAF6), two biological replicates per cell line.
为探究特异性结合RNA聚合酶II(RNA Polymerase II)羧基末端结构域Ser2位点的钙稳态内质网蛋白(Calcium Homeostasis Endoplasmic Reticulum Protein, CHERP)/SCAF6的全转录组效应,我们构建了经短发夹RNA(shRNA)敲低SCAF6基因的HEK293细胞系。我们随后利用两种细胞系(HEK293对照组与HEK293 SCAF6敲低组)的RNA测序(RNA-seq)数据,开展基因表达与可变剪接谱分析。实验整体设计:针对HEK293细胞及其SCAF6敲低株(HEK293 shSCAF6)的RNA测序数据进行比较基因表达与可变剪接分析,每组设置2个生物学重复。
