Tianyi_microbiome

This repository contains the final code, count table, metadata, and precomputed data files for "The gut microbiota of healthy aged Chinese is similar to the healthy young".<br>tianyi_results.Rnw builds cleanlytianyi_supplement.Rnw builds cleanly<br>tianyi_results.Rnw file contains the knitr document and minimal code for figures 1-3 of the papertianyi_supplement.Rnw file contians the code and figures for the supplement<br>chunk/ contains actual R commands used for all figures and analyses. These are referenced in the results and supplement documents<br>data/ contains the raw (count tables, metadata) and precomputed data for the figures<br>figure/ contains the figures only<br>to build the documents, download this entire repository, then in a terminal on a UNIX type machine run:<br>./build_results.sh<br>and then<br>./build_supplement.sh<br>

`tianyi_results.Rnw` 与 `tianyi_supplement.Rnw` 均可顺利编译。
`tianyi_results.Rnw` 文件包含该论文图1至图3的knitr文档与极简代码；`tianyi_supplement.Rnw` 文件包含补充材料所需的代码与图表。
`chunk/` 目录存放所有图表与分析所用的实际R命令，结果文档与补充材料文档均引用了这些命令。
`data/` 目录存放用于生成图表的原始数据（含计数表、元数据）与预计算数据。
`figure/` 目录仅存放生成的图表。
若需编译生成文档，请下载本完整仓库，随后在类UNIX系统的终端中依次执行：`./build_results.sh` 与 `./build_supplement.sh`。
