Artemisia annua L. made tremendous contributions to the history of malaria in the world, which is a strictly self-incompatible (SI) plant. The molecular mechanism of A. annua SI is still a research blank. Therefore, it is important for overcoming the SI of A. annua to excavate SI related genes. In this study, a transcriptomic analysis of A. annua was conducted to screen the SI-related genes under self-pollination compared with those under cross-pollination. A total of 25.03 G data was collected, de novo assembled into 82,199 unigenes with an average length of 936 bp and N50 value of 1485 bp.
