Refined infrageneric classification in Psoralea L. (Psoraleeae, Fabaceae) - taxonomic studies in the phylogenomic era

This dataset contains the files associated with the submission of the manuscript "Refined generic and infrageneric classification of the Cape Psoraleeae clade (Fabaceae) – taxonomic studies in the phylogenomic era" The files listed are the following: 1_Appendix S1_ENA_Accessions.xlsx. The table provides the sample used in this stuy, their taxonomy and IPNI ids, Vouchers information, ENA Accessions for study which provides statistics of loci recovered from HybPiper and using the script "hybpiper stats". For column name and description go to https://github.com/mossmatters/HybPiper/wiki#hybpiper-stats 2_Hybphaser_Summary_missing_data.txt is the output from running the HybPhaser script "1b_assess_dataset" which list the loci and samples being excluded based the thresholds provided in the config.txt file. 3_Hybphaser_Summary_Paralogs.txt is the output from running the HybPhaser script "1b_assess_dataset" which list the loci and loci of particular samples samples being excluded based the thresholds provided in the config.txt file. 4_loci_consensus.tar.gz includes the consensus files for each remaining loci and samples based on the thresholds provided in the config.txt file using the HybPhaser script "1c_generate_sequence_lists" (loci consensus) 5_loci_Aligned.tar.gz includes the aligned loci using Mafft (post Treeshrink) 6_IQTREE.tar.gz includes the genes trees generated using IQTree for the each loci matrices 7_Astral.tre is the coalescent astral tree generated with Astral and using SRR8942792 (Cullen corylifolium) as an outgroup
