Rock carp (<i>Procypris rabaudi</i>), an endemic fish species native to the upper reaches of the Yangtze River, has experienced a significant decline in wild populations due to anthropogenic impacts such as hydropower development, overfishing, and habitat destruction. To support conservation efforts and elucidate the species' adaptive mechanisms, we conducted a comprehensive genomic analysis. Here, we present the genome annotation of <i>P. rabaudi</i>, which includes 45,784 protein-coding genes. Of these, 94.78% have been functionally annotated in at least one protein database. This dataset has been deposited in a public database to facilitate further research and conservation strategies for this endangered species.
