The aim of this study is to generate genome sequence data for Respiratory Syncytial virus (RSV) from a cohort of infants and young children and correlate the genomic data to defined parameters of illness and other metadata. The complete genome sequencing will aid in identifying the signature sequences of virulence and correlate genotypes with host and microbiome responses; determine the changes in microbial diversity caused by RSV infection by 16S sequencing. As part of this project we will also generate RNA-seq data, from a subset of the samples, to determine the local upper respiratory tract gene expression levels of the host, virus, and microbiota during RSV infection.
