Tumor-activated lymph node fibroblasts suppress T cell function in diffuse large B cell lymphoma

The following folders/files are part of this repository: “List of samples” excel file: contains the list of samples used in this project CD8_ANALYSIS: contains two folders: CTRLs (control samples) and TMA (DLBCL TMA sample cores in duplicate). Each subfolder contains the following excel files: ImageNumber_legend_and_counts: excel file summarizing the image number associated to each sample, total number of CD8 and number of CD8 in contact with stroma Info_CP_Pipeline: cell profile pipeline used for CD8 analysis MyExpt_CD8_objects: raw data of all CD8 MyExpt_CD8_on_stroma: raw data of all CD8 ORIGINAL_IMAGES: it contains two folders: exclusion_masks: masks used to exclude areas of the tissue from the analysis Original_images: spillover corrected TIFF images for each channel STROMAL_CELL_ANALYSIS: FRCs_Network_Shape: overlay TIFF images of the stromal network shape PDL1_PDL2_Stromal_Masks: TIFF images of stromal cell masks for PD-L1 and PD-L2 checkpoints expression Stromal_Cell_Masks: TIFF images of stromal cell masks for the three main stromal subpopulations of the lymph node (BECs, LECs, FRCs)

本仓库包含如下文件夹与文件：
「样本列表」（List of samples）Excel文件：收录本项目所用的全部样本清单。
CD8阳性细胞分析（CD8_ANALYSIS）文件夹：包含两个子文件夹，分别为CTRLs（对照组样本）与TMA（含重复包埋芯的弥漫大B细胞淋巴瘤（DLBCL）组织芯片样本）。每个子文件夹均包含以下Excel文件：
- 图像编号说明与计数统计（ImageNumber_legend_and_counts）Excel文件：汇总各样本对应的图像编号、CD8阳性细胞总数以及与基质接触的CD8阳性细胞数量。
- Info_CP_Pipeline：用于CD8阳性细胞分析的细胞轮廓分析流程文件。
- MyExpt_CD8_objects：所有CD8阳性细胞的原始数据集。
- MyExpt_CD8_on_stroma：所有与基质接触的CD8阳性细胞的原始数据集。
原始图像（ORIGINAL_IMAGES）文件夹：包含两个子文件夹：
- 排除掩码（exclusion_masks）：用于在分析中排除组织特定区域的掩码文件。
- 原始图像（Original_images）：各成像通道经溢出校正后的TIFF格式图像。
基质细胞分析（STROMAL_CELL_ANALYSIS）文件夹：
- 成纤维网状细胞网络形态（FRCs_Network_Shape）：基质网络形态的叠加TIFF图像。
- PD-L1/PD-L2基质掩码（PDL1_PDL2_Stromal_Masks）：用于检测PD-L1与PD-L2检查点表达的基质细胞掩码TIFF图像。
- 基质细胞掩码（Stromal_Cell_Masks）：针对淋巴结三类主要基质亚群——血液内皮细胞（BECs, Blood Endothelial Cells）、淋巴管内皮细胞（LECs, Lymphatic Endothelial Cells）与成纤维网状细胞（FRCs, Fibroblastic Reticular Cells）——的基质细胞掩码TIFF图像。
