Hemipyrellia ligurriens is a tropical Old-World blow fly (Diptera: Calliphoridae) of medical and forensic importance whose larval molecular biology has remained largely uncharacterised. This dataset provides the first label-free LC-MS/MS proteomic comparison of whole-body extracts (WE) and excretory–secretory (ES) products from third-instar larvae of this species. WE were prepared by methanolic homogenisation of 400 third-instar larvae (~10 g); ES products were collected by a 60-min sterile-water incubation of 2,000 third-instar larvae. Peptides were analysed on a Dionex UltiMate 3000 RSLCnano coupled to a Bruker Q-ToF Compact mass spectrometer. Raw spectra were processed with MaxQuant v1.6.2.10 plus the Andromeda search engine against the UniProt Calliphoridae database at 1 % false-discovery rate at both peptide-spectrum-match and protein-group levels with label-free quantitation (LFQ) and the 'match between runs' option enabled. Putatively identified proteins (9,444 in WE, 10,977 in ES; 7,896 shared) and the < 20 kDa antimicrobial / immune-effector subset are reported in the associated PLOS ONE manuscript.
