Multi-parental populations overcome the limitations of bi-parental populations and association mapping panels by providing higher genetic diversity than bi-parental populations and more balanced allele frequencies and controlled population structure than inbred panels. However, detecting QTLs for complex traits in these populations can be challenging due to the small effects of underlying loci. In this study, we aimed to 1) characterize the genomes of the parental founders of a maize eight-way MAGIC population, 2) enhance QTL detection using whole-genome resequencing (WGR) data from the founders, and 3) compare The Quantitative Trait Loci (QTL) detection power and the predictive ability of genomic prediction based on WGR and genotyping-by-sequencing (GBS) imputations.
