We produced a haploid genome assembly of the Florida amphioxus (Branchiostoma floridae). This assembly is derived from the Pacbio sequencing reads of a hybrid of B. floridae and B. japonicum. The haploid assembly of B. japonicum is GCA_013266295.2. In this chromosome-level assembly, there is a Z chromosome. The W chromosome assembly can be found in another haploid assembly of B. floridae (PRJNA603158)
