The accurate and thorough genome-wide detection of m5C has proven challenging; thus we still have a contradictory view about its prevalence in mRNAs. We developed a discovery pipeline, by combining an optimized RNA bisulfite sequencing, m5C-RNA immunoprecipitation with an m5C spike-in panel and sequencing and a computational framework to identify mRNA m5C sites with high specificity. We further reported a quantitative atlas of RNA m5C in mammals and revealed strong cis-directed regulation of RNA m5C methylation.
