In this study, two Eucommia ulmoides transcriptomes were sequenced by RNA-seq using the Illumina Hiseq 2000 with leaves and fruits from the cultivar “Qinzhong No. 3”, respectively. The objective was to analyze the two transcriptomes of E. ulmoides, discover candidate genes encoding enzymes involved in terpenoid biosynthesis and elucidate genetic network of terpenoid biosynthesis and expression patterns of related unigenes. Moreover, lots of simple sequence repeats (SSR) could be found to help increase the number of markers on existing genetic linkage map and facilitate marker-assisted breeding of E. ulmoides.
