本文件夹包含本研究生成的相关数据集:Chialva M.、Patono D.L.、de Souza L.P.、Novero M.、Vercellino S.、Maghrebi M.、Morgante M.、Lovisolo C.、Vigani G.、Fernie A.、Fiorilli V.、Lanfranco L.、Bonfante P.(2023)《菌根根-茎轴诱导低磷条件下阿拉伯咖啡生长》,发表于*The New Phytologist*(《新植物学家》),239(1),271-285。 #### RNA-seq数据集及注释 RNAseq_raw_counts.tsv:通过将测序reads与阿拉伯咖啡参考转录组(NCBI参考基因组登录号GCF_003713225.1)进行伪比对后得到的原始mRNA-seq读长计数数据;比对过程采用Salmon软件的选择性比对模式,计数汇总通过R语言的tximport库完成。 interproscan_proteins.local.tsv:针对已知阿拉伯咖啡蛋白(NCBI参考基因组登录号GCF_003713225.1)运行InterProScan分析后得到的解析后输出文件。 gene2ko.tsv:通过KAAS服务器获取的蛋白ID与KEGG同源基因(Kegg Orthologs,KO)ID的对应关系文件。 #### 同源组推断相关数据集 通过Orthofinder(v.2.5.4)对阿拉伯咖啡、刚果咖啡(C. canephora)、尤金尼咖啡(C. eugenioides)、番茄(S. lycopersicum)、毛果杨(P. trichocarpa)、蒺藜苜蓿(M. truncatula)及葡萄(Vitis vinifera)的蛋白质组预测得到的同源组。 HOGs_N0.tsv:通过Orthofinder在N0层级对上述蛋白质组预测得到的系统发育层级同源组(Phylogenetic Hierarchical Orthogroups,HOGs)。 Orthogroups.tsv:利用Orthofinder(v.2.5.4)对蛋白质组以传统方式预测得到的同源组。 OGs.tsv:本研究中使用的精炼同源组,通过人工整合部分缺失基因得到。 #### 代谢组学数据集 Metabolites_DB.xlsx:用于辅助注释本研究生成的LC-MS(液相色谱-质谱联用)谱图的既往研究中检测到的咖啡代谢物详尽列表。注:样本名称通过处理条件(M或MYC=菌根植株,C或NM=非菌根对照)和器官类型(s=叶片,r=根系)进行编码。
