The aim of this study was to investigate the role of bacterial (16S) involvement in the nasopharynx of infants with respiratory syncytial virus (RSV) infection. Marker gene sequencing of the nasopharyngeal aspirate was performed, and the relation between the microbiome of the upper respiratory tract, viral load and mucosal (local) inflammation and immune responses was determined. Multiplex Illumina MiSeq sequencing of V3 and V4 hyper-variable regions of bacterial 16S rRNA was used to define nasopharynx microbial communities.
