Talazoparib plus enzalutamide in high-volume metastatic hormone-naïve prostate cancer (ZZ-FIRST): a randomized phase 2 clinical trial

Gene expression and metadata used in "Talazoparib plus enzalutamide in high-volume metastatic hormone-naïve prostate cancer (ZZ-FIRST): a randomized phase 2 clinical trial", Zacchi et al 2026. Data is from tumor-derived pseudobulk expression profiles generated from human biopsy sections profiled by Visium HD spatial transcriptomics (10xGenomics). Tumor regions were extracted from 8 µm bin-spatially resolved data using a single-cell reference-based approach (RTCD), and aggregated to generate tumor-only expression profiles. Pseudobulk tumor gene expression was normalized using TMM methods with voom from limma package in R. Genes with little variation across samples (sd <=0.01) and non-protein coding genes were removed. To overcome risk of batch effects, we used removeBatchEffect to correct for dependences between gene expression and number of bins per sample, and removed genes identified by 10XGenomcis to have increased variability between VisiumHD reagent batches.
