Background: Bovine mastitis, caused by the tripartite interaction among host, pathogen and environment is considered as one of the most economically important diseases of livestock, and diverse groups of microbial species have been involved with the disease. Understanding the microbial colonization and interaction during mastitis in cattle is necessary to elucidate the progression of pathogenesis and development of sustainable preventive measures against this fearsome disease.Methods: The whole metagenome sequencing (WMS) using the Nextera XT DNA Library Prep Kit (Illumina Inc. CA, USA) was employed to study the total microbial genetic content in 14 clinical mastitis (CM) and 7 healthy (H) milk samples obtained from 21 lactating dairy cows. The generated WMS data were analyzed through PathoScope 2.0 (PS) and MG-RAST (MR) to identify the microbiomes and annotate the genomes.Conclusion:The WMS of milk microbiome will identify the comparative microbial communities associated with CM and H quarters. The underlying differences in the microbiome compositions and protein functional diversities in two groups will implicate the association in the progression of the patho-physiological conditions of the disease.
