Cleome hassleriana (2n=2x=20) belongs to Cleomaceae which is the family closest relative to the model plant Arabidopsis thaliana (Brassicaceae). It is widely cultivated as horticultural species, and easily cultivated in the greenhouse, relatively small genome size (~290Mb), close relationship to Arabidopsis and a range interesting phenotypes including close-relative C4 species and zygomorphic flowers. We report upon the genome sequence of Cleome using Next-generation sequencing platform, resulting in about 139X genome coverage by paired short read sequences from different insert size libraries. The final assembly combined the denovo method with a high-quality physical map based on an 8X Whole Genome Profiling of a BAC-library, producing a 273Mb genome (94% of the estimated 290 Mb genome size). Based on this assembly and a mixed transcriptome derived from the Cleome bud, leaf, petiole, stems and flowers, we analyzed the structural genome of Cleome and comparative genomics across Brassicaceae speices.
