All datasets in this study are based on the Spartaeus platnicki genome assembly. Repetitive elements and transposable elements (TEs) were first identified using RepeatModeler v2.0.5 with LTR structure detection, then merged with Dfam v3.7 and RepBase release 20181026, and annotated across the genome using RepeatMasker v4.1.5. TE divergence was calculated with calcDivergenceFromAlign.pl.Non-coding RNAs (ncRNAs) were annotated using Infernal v1.1.5 against the Rfam database for rRNAs, snRNAs, and miRNAs, and tRNAscan-SE v2.0.12 for tRNAs, with high-confidence tRNAs filtered by EukHighConfidenceFilter.Protein-coding genes were predicted using MAKER v3.01.04, integrating ab initio predictions from BRAKER v3.0.6 (trained with Augustus v3.4.0 and GeneMark-ETP) and GeMoMa v1.9, as well as transcript evidence from HISAT2 v2.2.1 and StringTie v2.2.1. Functional annotation was performed using Diamond v2.1.8 (UniProtKB), InterProScan v5.70 (Pfam v34), and eggNOG-mapper v2.1.13 (eggNOG v5.0).
