we comprehensively integrated the expression profiles of lncRNAs, circular RNAs (circRNAs), microRNAs (miRNAs), and mRNAs by using high-throughput sequencing and screened out differentially expressed (DE) mRNAs, lncRNAs, circRNAs, and miRNAs to construct a ceRNA network based on the information generated from miRcode. They were DE in mycobacterium (Mb)-infected macrophages, compared with the control (PBS-treated macrophages). Gene ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses were performed to analyze the functional characteristics of DE lncRNAs, circRNAs, miRNAs and mRNAs, and we found that the functions of the parental genes are enriched in the molecular function term--chemokine activity and receptor binding. Furthermore, lncRNA/circRNA-miRNA-mRNA co-expression and interaction networks were constructed to further explore their underlying mechanism and possible relationships in Mb-infected macrophages. In the competitive endogenous RNA (ceRNA) networks, DE lncRNAs are mainly involved in Salmonella infection, T cell receptor, and thyroid hormone signaling pathways, and DE circRNAs are mainly involved in metabolic pathways and MAPK signaling pathway. In conclusion, lncRNAs, circRNAs, and miRNAs are likely to play important roles in the pathogenesis of Tb, which may provide new insights into further exploration of the pathogenesis of Tb and new therapeutic strategies for Tb.
