The overall goal is to detect any signficant changes in the rat thoracic DRG mRNA expressions post myocardial infarction. Overall design: Thoracic DRGs were collected 8 weeks after MI or sham surgery (MI, n = 5; sham, n = 4). mRNA libraries were prepared on an Illumina NextSeq, generating 75bp reads. Demultiplexing used bcl2fastq v2.16.0.10. Adapters and low-quality bases were trimmed with cutadapt. Reads were aligned to the Rattus norvegicus rn6 reference with STAR v2.3.0. Gene-level counts were summarized against Partek v6.6 annotations (Partek Inc., St. Louis, MO, USA). Library sizes were normalized with the trimmed mean of M-values (TMM) method. Differential expression for MI versus SHAM was modeled in edgeR using a generalized linear model with likelihood-ratio tests and Benjamini-Hochberg FDR control.
