We investigated ten ciliates of four different orders by single-cell high throughput DNA sequencing to investigate the extent of intragenomic and intraspecies polymorphism in the V4 region of the SSU rDNA. Based on these results, we evaluated the potential effect of polymorphism on metabarcoding studies.
