Moss Niphotrichum japonicum (Grimmiaceae, Grimmiales) can survive under stresses of long-term high temperature and drought. We sequenced and de novo assembled the genome of N. japonicum using Oxford Nanopore long reads and Hi-C scaffolding techonology. The genome size of N. japonicum is 191.61 Mb with a contig N50 of 6.60 Mb and a scaffold N50 of 14.23 Mb, encoding 26,898 protein-coding genes.
