In an ongoing study on isolates associated with urological wards in a university hospital setting, we collect consecutive E. coli isolates, regardless of their antibiotic resistance profiles, from urine specimens of in- and outpatients. The isolates were sequenced on a NextSeq with a NextSeq500 high Output Kit with 300 cycles (Illumina, Netherlands) following the preparation Nextera XT libraries and assembled using a local assembly pipeline.
