Apiotrichum mycotoxinivorans is a versatile yeast with great application potential particularly in the detoxification of zearalenone (ZEN) and ochratoxin A (OTA). Here, we assembled the yeast A. mycotoxinivorans genome for the first time by integrating sequencing data from Nanopore and Illumina platforms, obtained a 30.5 Mb genomic assembly with an average GC content of 57.6% and an N50 value >7.4 Mb. Hi-C scaffolding anchored 6 ungapped contigs (>99.9% of total bases) to 6 chromosomes.
