In this study, we investigated the relationships between non-photochemical quenching (NPQ), and the concentrations of the Lhcx1 antenna protein and the de-epoxidized xanthophyll pigment, diatoxanthin, in pennate diatoms. The file contains 11 sheets. The column “Day” indicates the day of experiment, where “D” stands for day, or “A” and “P” stands for AM and PM respectively, when two experiments were conducted on the same day. The following numbers are YYDDD, with days starting from 0 to 365 over the calendar year for years 2021, and YYMMDD from 2022 onward.1) <b>Parameters_list:</b> Descriptions of parameters, their calculations, and units.2) <b>Lhcx1IL: </b>Lhcx1 quantification via Western blots for <i>P. tricornutum</i> strains grown under intermittent light (IL) conditions. Most of the study focuses on the model pennate diatom <i>Phaeodactylum tricornutum</i>, using a wildtype (Pt2) strain and 13 Lhcx1 mutant strains. Ko6 is a Lhcx1 knockout, while other strains are Lhcx1-Ko complemented (using Lhcx1 TALEN target site-modified plasmids, abbreviated as Ltp, followed by a strain letter, e.g., “LtpF,” “LtpM,” etc.).3) <b>LL-to-IL_Lhcx1: </b>Lhcx1 quantification via Western blots for two strains grown under IL and low light (LL) conditions, used to calculate a calibration factor between the two conditions.4) <b>Fig_1c-d: </b>Photosystem (PS) II maximum quantum yield, functional absorption cross-section and growth rate of the different strains used.5) <b>t0_Pigments: </b>Pigment content of the different strains under growth conditions shown in Fig. 1 and Fig. 2. In column <i>Experiment </i>“SSLC” and “DarkRel” indicate prior to which experiments (see below) this given pigment sample was collected.6) <b>SSLC_data: </b>Variable fluorescence parameters and pigment content measured in the different strains over the steady-state light curve experiment shown in Fig. 3.7) <b>SSLC_NPQfit_outputs: </b>Outputs of all NPQ vs. light intensity fits for the SSLC experiment shown in Fig. 3. Fits were done with the R nls.multstart package (https://github.com/padpadpadpad/nls.multstart)8) <b>NPQ_Relax_Pigments: </b>Variable fluorescence parameters and pigment content measured in the different strains over the relaxation in the dark experiment show in Fig. S5.9) <b>Fv.Fm._f(qZ): </b>Relationships between the potential quantum yield of PSII (Fv’/Fm’) and qZ, the rapidly reversible, diatoxanthin-dependent component of NPQ. In the "Growth Condition" column, "ML" refers to "moderate light." In "Treatment," “GL” indicates experiments performed on samples retrieved from growth conditions prior to measurements. “Dark” refers to samples incubated for 40 h in darkness prior to measurements. The "Subset" column distinguishes replicates shown in either the main figures (e.g., Fig. 4 or 6) or the Supplementary Material.10) <b>PSII_cross-section: </b>Relationships between Fv’/Fm’, PSII functional absorption cross-section and qZ shown in Fig. 5.11) <b>Plagiostriata_sp: </b>Relationships between Fv’/Fm’ and qZ in another pennate diatom, <i>Plagiostriata </i>sp, grown under ML shown in Fig. 7. <i>Experiment_time </i>indicates if a given experiment was performed 2-to-4 h after light onset in the growth chamber (“AM”) or 6-to-8 h after light onset (“PM”).<br>
