We first generated a single whole-genome BAC librarywith long inserts (~140 Kbp). This procedure is amodification of the original haplotyping method pre-viously described by Kitzman et al. (2011), that gen-erates fosmid libraries with ~40 Kbp inserts. Herewe used BAC clones. We then randomlypartitioned the library into pools such that each pool isessentially a haploid mixture of clones derived from ei-ther the maternal or paternal DNA at each genomic lo-cation. High-throughput sequencing of each pool pro-vides haplotype information for each clone in thatpool.
