This data includes DNA sequence information from 12 samples of sewage sludge and 12 samples of cattle slurry that were subjected to methane fermentation in anaerobic bioreactors. In process bioreactors, the substrates for the anaerobic digestion (AD) were exposed to selected antimicrobial substances in high doses. Control reactors performed methane fermentation of the substrate without antimicrobials addition. AD was carried out under mesophilic conditions at 37°C. After the process was terminated, digestate from each bioreactor was sampled and the DNA was isolated using FastDNA™ Spin Kit for Soil (MP Biomedicals). To identify the diversity of the microbiome the high-throughput sequencing of the hypervariable region V3-V4 of 16S rRNA gene was performed with the Illumina MiSeq instrument (Illumina Inc. USA), using MiSeq Reagent v3 Kit (Macrogen, Korea).
