We performed population genetics analyses on four recently and naturally established island populations of the Bull-headed Shrike (<em>Lanius bucephlaus</em>), to assess the relative contributions of migratory and sedentary populations to island colonisation. A multilocus dataset for 15 microsatellite loci was prepared for samples collected in five mainland regions (Hokkaido, Kanto, Nagano, Osaka, and Kyushu) and on four newly and naturally colonised remote islands (Chichi-jima, Kikai-jima, Minami-Daito Island, and Kita-Daito Island). On Minami-Daito Island, fragement analyses were conducted for samples collected in 1998 and yearly in 2002-2008 on these microsatellite loci. A dataset includes a minimum set of fragment length data that were determined by Peak Scanner Software, and R scripts needed to conduct multiple analyses. We prepared several R scripts to organize dataset, to modify it to fit multiple different programs, to conduct R-based (LMM, statistical tests, DAPC) or non-R-based analyses (COLONY, HPrare, INEST, FreeNA, STRUCTURE) and performe STRUCTURE, discriminant analysis of principal components (DAPC), and to visualize the results.   <br> Details are described in the README.md in the zip file <br>
