Here we report the draft genome of Kluyveromyces marxianus fragilis B0399, the first yeast approved as a probiotic for human consumption, not belonging to the genus Saccharomyces.Sequencing of its genome has been performed to gain more detailed information on its characteristics as a probiotic and to broaden the knowledge on the genomic biodiversity in the species K. marxianus.
