A high throughput sequencing targeting V4 regions of 16S rRNA gene sequences was performed to investigate prokaryotic community composition in a deep holomictic lake with fully oxygenated hypolimnion (Lake Biwa, Japan). Sampling at a pelagic site over 15 months (March 2010 - June 2011) across the water column revealed spatio-temporal preferences of individual phylogenetic groups.
