Analysis of locus-specific long-range chromatin interactions in BCL11A WT and KO HUDEP-2 cells by CAPTURE

We determined the locus-specific long-range chromatin interactions associated with the human beta-globin gene cluster in BCL11A wild-type and knockout HUDEP-2 cells Overall design: CAPTURE-3C-seq experiments were performed using 3 to 5 million wild-type (WT) or BCL11A knockout HUDEP-2 cells. Three biological replicates were merged for WT or BCL11A knockout HUDEP-2 cells, respectively. Only significant long-range DNA interactions from the following captured bait regions with BF score = 20 were used for quantitative analyses: HBB, HBG1/2, HBD-3.5kb (containing sgRNAs targeting HBD-1kb, HBD-1.5kb and HBD-3.5kb regions), and upstream enhancer locus control (HS1-5) regions.
