GBIF Derived dataset - EMBL-EBI Biodiversity Portal - Dashboard: Genome Annotations in Ecological Context

This dataset contains cleaned GBIF occurrence records linked to species with reference genomes and completed genome annotations available through the EMBL-EBI Biodiveristy Portal. Scientific names were validated against the GBIF Backbone Taxonomy using the pygbif.species module, and the resulting GBIF taxon keys (usageKey) were retained. For each validated taxon key, up to 300 records were retrieved using pygbif.occurrences.search, restricted to preserved specimens and material samples with present occurrence status, valid coordinates, and no reported geospatial issues.Records were subsequently filtered to remove zero or invalid coordinates, records outside the specified coordinate-uncertainty range, marine coordinates, and coordinates located within 5 km of administrative centroids. Duplicate records sharing the same species and coordinates were consolidated by retaining the record with the lowest coordinate uncertainty. The published fields follow the accompanying occurrence-data schema. The following fields retrieved from the European Nucleotide Archive are kept for treaceability and relationships with other datasets in the portal. accession: Reference Genome Accession number. tax_id: NCBI taxon ID. species: NCBI species name.
