o obtain ribosomal RNA (<b>rRNA</b>) reads from the jejunum microbial community, non-cattle reads, which were the reads not mapped to the cattle genome reference, were mapped to rRNA reference databases provided by SortMeRNA (Kopylova et al., 2012). The mapped, microbial rRNA reads were used for downstream microbial genus-level classification using Kraken (Wood and Salzberg, 2014)(http://ccb.jhu.edu/sofware/kraken/MANUAL.html). Genus-level read counts generated by Kraken were normalized for downstream analysis.
