The submitted dataset consists of pyrosequenced barcoded v4 16S rDNA amplicons representing bacterial communities in nitrifying moving bed bioreactors operated at different salinities; freshwater, brackish (20 ‰) and seawater. The microbial communities from the biofilm carriers were profiled using 454-pyrosequencing of 16S rRNA gene amplicons. The nitrifying fraction of the communities were identified and compared between the reactors operated at distinct salinities.
