The embryo of B. mori, an important economic and model insect of Lepidoptera, was demonstrated that its development was affected by DNA methylation. To explore the effects of DNA methylation on the regulation of gene expression in B. mori embryos, Illumina whole-genome bisulfite sequencing (WGBS-seq) during B. mori blastoderm stage was performed. A total of 439,751 methylated cytosines (5mCs) were detected in the whole-genome, occupying about 0.67% of all the cytosine sites in the B. mori genome. Higher levels of CG methylation, versus at CHG and CHH, were detected. Of these mCs, the percentages of mCs in CG, CHG (H represents A, C or T) and CHH contexts were 70.92%, 4.99%, and 24.09%, occupying 1.34%, 0.44%, 0.5% of the genome-wide CG, CHG and CHH sites respectively. In the CG context, DNA methylation predominantly occurred over gene bodies, in particular over exons.
