Pineapple is the third most important tropical fruit in the world, which is also a model for studying the evolution of CAM photosynthesis. Previously released pineapple genomes are far from complete, with substantial gaps yet to be filled and represent only 2/5 pineapple varieties. This significantly hinders the advancement of pineapple breeding efforts. We sequenced the genomes of three varieties (a wild pineapple variety, a fiber pineapple variety, and another globally cultivated eatable pineapple variety) and constructed the first gap-free reference genome (Ref) for pineapple. In summary, we have acquired a seamless pineapple reference genome with high-quality gene structure annotation, which will not only lay a foundation for pineapple genomic and CAM photosynthesis research but also provide a reference for pineapple breeding.
