Quality-controlled metagenomic sequencing data were collected from a sampling site in the East China Sea (30.08N, 122.44E). Samples were obtained from three size fractions at varying depths ranging from 0 to 50 meters, across a dissolved oxygen gradient ranging from 3 to 7 mg/L. The sequence data were generated using the NovaSeq 6000 platform with PE150 sequencing.
