Phylogeny-guided correction reveals that carbapenemase dissemination is structured by lineage, mobility, and ecology across One Health systems
收藏资源简介:
This dataset contains the curated metadata underlying the study “Phylogeny-guided correction reveals that carbapenemase dissemination is structured by lineage, mobility, and ecology across One Health systems.” The file provides a phylogeny-informed, quality-controlled representation of carbapenemase determinants analyzed across interconnected human, animal, and environmental domains. The dataset was generated through large-scale curation of publicly available carbapenemase protein sequences, followed by phylogeny-guided annotation correction using curated reference clades. For each entry, taxonomic assignment, genomic localization (plasmid or chromosome), ecological compartment, and annotation confidence were systematically evaluated and harmonized. A normalized confidence recalibration framework was applied to distinguish reliable annotations from ambiguous or misannotated entries prior to downstream ecological and statistical inference. In addition to corrected annotations, the dataset includes derived variables used in the study’s analytical framework, such as hierarchical taxonomic grouping, ecological categorization, and an interpretable gene-level risk score integrating genomic mobility, ecological breadth, clinical association, and host-range breadth. These metadata enable full reproducibility of the statistical analyses reported in the manuscript, including dominance profiling, mobility stratification, ecological association testing, and risk tier classification. All sequence accessions referenced in this dataset originate from publicly available databases; no raw sequence data are redistributed here. Instead, this repository provides the value-added, analysis-ready metadata that represent the core intellectual contribution of the study. The dataset is intended to support transparency, reproducibility, and reuse by researchers investigating antimicrobial resistance, carbapenemase evolution, and One Health–oriented genomic surveillance.
