<b>We took American alligator as an outgroup species and then mapped the reads generated from the American alligator genome against the current Chinese alligator genome assembly. And we used them to make a file with ancestral alleles. We assumed that the ancestral allelic type of Chinese alligator is the same as the outgroup species, here, American alligator.</b>
