Cultivated potatoes have a highly heterogeneous genome and are propagated by clonal propagation. Despite altering coding and transcription sequences, preferential allele expression, and structural variation, phased assemblies of four cultivars, including two chromosome-scale phased genome assemblies, revealed a highly complex transcriptome and predicted proteome, which are spread over homologous chromosomes. These tetraploid cultivars demonstrate ancestral introgressions predating modern breeding efforts, indicating the wide allelic diversity of wild species.
