This dataset contains all input alignments, configuration files, scripts, and resulting trees used to perform the phylogenetic analyses described in the manuscript on the systematics of Polypocephalus (Eucestoda: Lecanicephalidea: Polypocephalidae). Analyses were conducted using IQ-TREE 3.1.3 (Wong et al. 2026) for maximum-likelihood inference and YBYRÁ (Machado, 2015) for clade diagnosis and synapomorphy identification.
