This dataset comprises raw 16S rRNA gene sequencing data derived from esophageal tissue samples of rats in a reflux esophagitis (RE) model. The study aimed to investigate the alterations in esophageal microbiota composition in response to RE and to evaluate the modulatory effects of Shunwei Jiangni Decoction (SWJN), a modified traditional Chinese medicine formula. Male Wistar rats were divided into four groups: normal control (Control), RE model (Mod), SWJN low-dose (SWJN_L), and SWJN high-dose (SWJN_H). Esophageal samples were collected after 4 weeks of treatment. The V3-V4 hypervariable region of the 16S rRNA gene was amplified and sequenced on the Illumina NovaSeq 6000 platform. These data provide insights into the role of esophageal microbiota in RE pathogenesis and the therapeutic mechanism of SWJN.
