This table and heatmap reflect the intensity of gene flow (sum of HGT event probabilities) as obtained using the following query on the Pantagruel SQLite database 'RhizoPanDB_v0.2': "select don.branch_name as don_branch, rec.branch_name as rec_branch, sum(freq) as hgt_count from species_tree_events as ste inner join species_tree as rec on ste.rec_branch_id=rec.branch_id inner join species_tree as don on ste.don_branch_id=don.branch_id inner join gene_lineage_events using (event_id) where rec.branch_name in ('RFYW14', 'RHAB21', 'REQ54', 'RHIMAR', 'RHIZOB27', 'NEOGAL1', 'RHIZOB28', 'RHIZOB79', 'NEOGAL2', 'NEOGAL7', 'NEOGAL8', 'NEOALK', 'NEOHUA') and don.branch_name in ('RFYW14', 'RHAB21', 'RHIZOB27', 'REQ54', 'RHIMAR', 'NEOGAL1', 'RHIZOB28', 'RHIZOB79', 'NEOGAL2', 'NEOGAL7', 'NEOGAL8', 'NEOALK', 'NEOHUA') group by don.branch_name, rec.branch_name;" Reported events only cover HGT events inferred between tips of the species tree i.e. between terminal branches of strain lineages, and thus only represent recent transfer events. HGT events were inferred using ALE dated algorithm.
