Bread wheat is an allohexaploid, making it difficult to obtain homeolog-distinguished transcriptome data. Lasy-Seq method has made it possible to perform RNA-Seq on hundreds of samples with significantly less cost and effort than conventional RNA-Seq methods. This study obtained transcriptome data from seedlings, second leaves, and roots of four replications of 25 NAM parental lines using Lasy-Seq. edgeR was used to detect significantly different expression genes among organs. Roots and seedlings were similar transcriptome profiles to each other and different from leaves. edgeR was also used to determine the effects of subgenomes, lines, and their interactions by leaves, roots and seedlings on expression levels for each homeolog triads. GO term enrichment analysis showed that GO terms related to each organ function were enriched in expressed genes in leaves and roots. This information will provide fundamental knowledge for future breeding of plants with complex gene regulatory networks such as bread wheats.
